The aquifer is punctuated by karst and fractured phenomena; well below sea level. As is often the case in coastal lagoons, seawater underlies fresh groundwater due to density differences, and a freshwater lens is found. Aquifers underlying the Gargano Promontory are artesian, and have a pressure head above sea level except on a restricted coastline strip. The maximum piezometric head is about 50 m asl (Polemio et al. 2010). Sinking of the carbonate platform is observed along the borders between Tavoliere and Gargano. Successive layers of Pleio-Pleistocene clays, marly clays, sandstones and sands make up the base of the promontory.
Other two aquifer lie in the lagoon area  but contrary to the Gargano aquifer, they consist of alluvial material and the westernmost aquifer is fed by the Fortore River. All the springs in the eastern area of the lagoon belongs to the karst aquifer circulation of the Gargano aquifer 
Oblong aquifers in a NE-SW orientation are predominantly reported in the sandy layers of this succession (Balduzzi et al. 1982). Groundwater flowing through these 'intermediate" aquifers is generally of artesian nature, and is subject to high pressure due to the confining action of the clay layers (Cotecchia and Magri 1996). This succession overlies a third deeper carbonate aquifer, which is a sunken carbonate platform.

It is important to mention that the biodegradation capacity is limited by the efficiency and integrity of the ecosystems. Furthermore, the increasing conversion of land for agricultural use destroyed most of the riparian vegetation along the canals, which reduces their capacity to attenuate the discharge of nutrients, contaminants and sediments (from soil erosion) into the lagoon. This has led to an increase in the concentration of nutrients in the surface water. 
Canals also drain water from the very shallow aquifer, which is affected by nutrient leaching, as biodegradation is limited by the reduced extension of the vadose zone. Therefore, the lagoon acts as a sink of sediments and nutrients but it has a limited capacity to adsorb these quantities from its carriers.

The aquifer is punctuated by karst and fractured phenomena; well below sea level. As is often the case in coastal lagoons, seawater underlies fresh groundwater due to density differences, and a freshwater lens is found. Aquifers underlying the Gargano Promontory are artesian, and have a pressure head above sea level except on a restricted coastline strip. The maximum piezometric head is about 50 m asl (Polemio et al. 2010). Sinking of the carbonate platform is observed along the borders between Tavoliere and Gargano. Other two aquifer lie in the lagoon area  but contrary to the Gargano aquifer, they consist of alluvial material and the westernmost aquifer is fed by the Fortore River.
Oblong aquifers in a NE-SW orientation are predominantly reported in the sandy layers of this succession (Balduzzi et al. 1982). Groundwater flowing through these 'intermediate" aquifers is generally of artesian nature, and is subject to high pressure due to the confining action of the clay layers (Cotecchia and Magri 1996). This succession overlies a third deeper carbonate aquifer, which is a sunken carbonate platform.

Therefore, the muddy portion is interpreted as the product of recent sediments. The muddy fraction is minor in quantity where bedforms attributed to the relic spits exist. 
Much of the lagoon is marked by muddy sediments, with fine-grained clayey silt giving way to slightly coarser grained silts and fine sands near the two inlets. The finest material is found near the marshes on the eastern shore. The map of sediments from 2000 (Brambati 2002) is reported in the .shp. These fine sediments lead to sometimes turbid conditions during periods of heavy wind.

The Lesina lagoon is located on the southern Adriatic coast of Italy; many marine species, such as the shrimp M. kerathurus, use the Lesina
lagoon as a nursery, spending their initial growth phase there. In order to assess the usefulness of migratory species as biomonitors of the environmental quality of this nursery area, we evaluated the metal
content of the M. kerathurus juveniles at the end of their growth phase in the lagoon (October), when they are assumed to have bioaccumulated the maximum level of metals from the lagoon environment.         The European Water Framework Directive (WFD, 2000 ⁄ 60 ⁄ EC) recommends the development of biotic indices for assessing the ecological quality status of water bodies. The Benthic Index based on Taxonomic Sufficiency (BITS) was specifically developed for lagoonal systems, according to the tolerant ⁄ opportunistic approach. Macrobenthic data, variables indicative of eutrophication and
variables indicative of sedimentary organic matter quality were collected during 18 surveys carried out between 2004 and 2005 in three Adriatic coastal lagoons (Venice Lagoon, Sacca di Goro, Lesina Lagoon). The relationship between environmental variables and biotic indices (AMBI, BENTIX, BITS, BOPA and FINE) was tested using multivariate analyses. Indices based on species classification
level appeared to relate better with the variables describing organic matter quality, whereas BITS, which is based on family classification level, seemed related to eutrophication indicative variables, such as sulphide, ammonium, dissolved oxygen and orthophosphate concentrations. The BITS approach
reduces the costs associated with sorting and identification of organisms. Providing a rapid assessment of ecological quality, and producing an ecologically relevant classification, BITS seems a promising tool for monitoring programs of Adriatic lagoonal ecosystems. Its sensitivity in reflecting the field conditions elsewhere, however, remains to be assessed.

The benthic community of the lagoon of Lesina was studied from July 2000 to June 2001. The distribution of the main macrophytobenthic
species was recorded by visual census at 24 stations in July 2000. The macrofauna, from both hard and soft substrates, was analyzed at ﬁve
stations with seasonal frequency; in addition, themain hydrologic parameters were recorded monthly. The lagoon was mainly characterized by brackish water, with salinity values decreasing from west to east (annual mean: 23.3 psu). It showed mild water temperatures throughout the year (annual mean: 19.8 °C) and moderately high values of dissolved oxygen (annual mean: 9.9 ppm). No dystrophic crises were observed during the period of study. In the eastern basin, Zostera noltii Hornemann, Lissara and Ruppia cirrhosa (Patagna) Grande were the most abundant species of macrophytobenthos. Their distributional pattern was coherent with literature data. Soft bottoms of the western basin were largely occupied by the benthopleustophytic alga Valonia aegagropila C. Agardh, which during the last decade had almost completely
replaced Cladophora prolifera (Roth) Kützing and Gracilaria confervoides Greville, the latter of which was previously very abundant in the
lagoon. Macrozoobenthos consisted of 53 species (1 sponge, 2 cnidarians, 11 molluscs, 14 annelids, 21 crustaceans, 1 insect, 1 bryozoan, 1 echinoderm, 1 tunicate), most of which are typical of brackish water. Highest abundances were found in the eastern area of the basin. Some marine species were recorded in the western area. In contrast with the dramatic changes observed in the ﬂoral assemblage, a large amount of species had already been recorded in the lagoon during the last 10 years, pointing out the persistence of the macrozoobenthic community. Nevertheless, the distribution of benthic macrofauna seemed to be greatly inﬂuenced by the presence of Valonia aegagropila, as shown in an ordination model, where station-points were segregated by the presence of the alga rather than by hydrologic parameters. The impact of biotic factors on the community, such as non-indigenous species invasions, was suggested as constraints inducing the temporal variations of benthos.

The lagoon of Lesina is classiﬁed into different categories depending on which trophic state indices are applied. These indices all describe conditions governed by the temporal and spatial variability of the system, and highlight distinctive properties of the areas near the freshwater inputs (Roselli et al. 2009).
Lugoli et al. (2012) applied a new multimetric phytoplankton index, which integrates simple size spectra metrics, size class sensitivity to anthropogenic disturbance, phytoplankton biomass (Chl-a) and taxonomic richness thresholds. ISS-Phyto was originally developed for transitional waters but it can also be an adequate assessment tool of ecological status in coastal marine waters to describe within ecosystem disturbance gradients. The fact that it is mainly based on the phytoplankton size rather than taxonomic studies makes it an effective tool to assess the ecological status of transitional water.

The distribution of Cd (0.4–1.3 μg/g) and Mn (63–160 μg/g in the sediment was found to be relatively homogeneous across sampling sites and the main source of these metals could not be identified. Cr (0.4–31 μg/g) and Zn (2–23 μg/g) were mainly recorded near the mouths of the channels, while Pb (0.6–28 μg/g) and Cu (0.4–14 μg/g) were found mainly in the central area of the lagoon and near the points of entry of urban and agricultural runoff. Higher concentrations of metals are found in sediments compared to within the cell structure of Melicertus kerathurus. Concentrations of most metals have not changed markedly in the last decade (i.e., from the study of De Benedictis 1996 to the most recent), while Zn levels (255–1,155 μg/g) have considerably decreased. Metals in sediments are relatively conservative and therefore one can compare changes in time with more certainty than when looking at nutrient variation (D’Adamo 2008). Also in the more current study, metal content of the sediments proved to be lower than concentrations in water. And these values remain lower than or similar to those recorded by other authors for similar environments (Vazquez et al. 1999; Chou et al. 2004). Results of the investigations showed that the concentrations of all the investigated metals in the sampled sites of the Lesina lagoon were found to be independent of salinity.

L’approccio scelto è molto vario ed include lunghe serie temporali di misure alle bocche, inferenze sulle variazioni morfologiche del fondale, misure dirette del trasporto di sabbia e misure geofisiche per il monitoraggio delle più importanti strutture. Dai risultati ottenuti sino ad oggi si rileva chiaramente un ingresso di sabbia all’interno della Laguna
di Venezia lungo il margine nord della bocca di Lido, e si ha invece un export di sabbia altrove. Alla bocca di Lido, circa 2 giorni dopo un evento di grande portata fluviale, riscontriamo un significante ingresso d’acqua dolce, sedimento fino e materia vegetale. Questo flusso d’acqua dolce ricco di materia vegetale si ritrova in prossimità del fondo ed è più abbondante durante le piena montante, mentre il particellato fine si muove nello strato superficiale e si dirige verso l’interno della
